He was first hired by the Serbian war criminal Zoran Lazarevi to find the codex (or writings on alchemy) that the former sought. Lazarevi was planning to use the alchemical knowledge in his war against the Bulgarians, and his pursuit of the codex was set to be a confusing ruse. However, in the beginning of a mission outside of Belgrade, Lazarevi disappeared and Flynn had no reason to know where to look. With Lazarevi's disappearance, Flynn began to question the veracity of the man and started to look elsewhere for the goal which he had set out to achieve.
In the subsequent search for the codex, Flynn was caught up in a war with a Serbian faction led by Zoran Lazarevi's old friend, and fellow treasure hunter, Petar Cvek. He was able to escape with the help of the Bulgarian secret service. Shortly after that he was caught up in the storming of the city of Belgrade which claimed the life of Lazarevi, and the destruction of Cvek's headquarters. It also marked the end of Flynn's tenure with Lazarevi. With Lazarevi gone, Cvek would not hesitate to crush Flynn, even if it meant his life.
Before going into hiding, Flynn sent his assistant, Katherine Mavros, to Belgrade to retrieve his possessions. However, in the process, Mavros was captured by Cvek's men. Now, with Katherine's disappearance, Flynn also has no ability to find the codex.
